Single-Cell sequencing is a new methodology that provides high-resolution data to understand individual cells. Applied to RNA sequencing, it can reveal a multitude of relevant information, such as identifying different cell types within a sample and RNA velocity to understand cell fate. The possibility to query individual cells permits a fine-grained analysis compared to conventional NGS (Next Generation Sequencing) methods.

Reactome is a “free, online, and open-source database” that stores pathway data from various organisms, such as genes that make up the pathways and hierarchy mappings. Leveraging on this curated data and using single-cell resources from descartes database, we can enhance this data by annotating which pathways each identified cluster represents.

This project aims to create a dockerized python pipeline to extract pathway activity from single-cell clusters in a systematic manner, annotating each cluster with which pathway it represents.

The aim on this project is to implement NEON functions into SIMD which are not yet supported. Adding these implementations will allow the NEON SIMD intrinsics to be run on any architecture. Along with their portable implementations, implementations using other ISA extensions will also be included. For example, SSE/AVX, AltiVec, WebAssembly (WASM) etc.

The project aims to address a critical accessibility issue by implementing a feature that automatically generates titles and descriptions for images or files uploaded via the website's image block or bulk upload feature. Presently, users lack the ability to input metadata during these processes, resulting in content without essential titles or descriptions, which is detrimental to ADA compliance. Goals and Deliverables: Create a tool that adds titles and descriptions to images and files uploaded on the website automatically. Use ChatGPT API/token to generate metadata for uploaded content, making it more accessible and ADA compliant. Ensure accuracy and reliability in generating metadata for uploaded items. Test the tool thoroughly to fix any issues and ensure it works well with different types of uploads. Ensure the tool works seamlessly with existing features on the website.

Provide a Swagger UI Documents and plenty of examples.

For more detail, please go to README in the GitHub Repo

bugbug was started with the aim of making the task of bug tracking simpler, by using machine learning algorithms to differentiate between bugs. However, it is currently in it's early stages. It uses basic feature extractors and a Gradient Boosting Tree classifier to make predictions. With this project, I plan on enhancing the accuracies and capabilities of bugbug, by making the classifiers more robust , implementing deep learning models and additional feature extractors for these models. I hope this project is a solid move towards making the tasks related to bug tracking more convenient.

The goal of the summer project is to revise the current implementation so that it can compute large frequency spectra efficiently. As a result, various inference can be carried on huge sample sizes at a reasonable computation cost. The idea is to track a small subset of entries in the full frequency spectrum and interpolate to recover the full AFS to proceed with integration for larger sample sizes. The key problem is how to recover the frequency spectrum accurately, so several experiments would be carried out to tune parameters and implementations. Also, a framework is expected to be developed for balancing the trade off between computational complexity and data recovery accuracy, that is, deciding which kind of data should be computed with approximation and which should be computed directly.

The purpose of this project is to allow the selection of several tabs in Firefox and thus perform specific actions on them at once. These actions include closing or moving tabs into a new window. The Shift and CTRL/Cmd keys could respectively be used for a range select or for individual item select.

ccNetViz is a high-performance graph data visualization library that runs on WebGL (an in-browser library to run 3D graphics on GPU parallel processes). In my experience with the development of similar projects using Cytoscape.Js & Sigma.Js, I have felt that such libraries which run on sequential CPU processes have the shortcoming of performance to handle the high volume of complex biological data. With this project, we aim to solve this efficiency problem. My objective in this year’s GSoC would be to extend ccNetViz to improve efficiency and implement the support for better data formatting.

One of the main challenges in CBioPortal is to interpret the great amount of genomic data it has accumulated. It has currently integrated a few resources, including OncoKB, MyCancerGenome, and CancerHotspot.org in the annotation column in the mutation table. In addition to this, it would be useful to link to clinical trials too for each mutation. Clinical trials are a key research tool for advancing medical knowledge and patient care. They are an important step in discovering new treatments for cancers and other diseases as well as new ways to detect, diagnose, and reduce the risk of disease. Therefore I propose to link clinical trials for cancer studies in CBioPortal which will improve the ability to analyze and interpret the genomic data for various kinds of mutations. Linking clinical trials from Molecular Match for mutations based on a patient’s cancer type and molecular data would the most feasible option for this project since it provides an effective API to retrieve precise data in real time

MusicBrainz for Android was first created in 2010-11. In the year 2019,the app went through a significant update as part of GsoC’19 .The complete codebase was shifted to adhere to the new Android Ecosystem. The relevant updates had been made. The core of the app is now clean and in a much better condition. However, basic feaures like the Tagging facility is yet to be implemented. Also, the app’s UI must be completely redesigned and implemented as it needs to have a responsive layout in order to stay relevant in the current Android Environment and to keep up to the current Android Users’ need.

My Project is aimed at:

1 Fixing existing design issues and integrating the android debug bridge.

2 Completing the Tag feature in all aspects and replace the existing library.

3 Creating and integrating a responsive UI for users for which redesigning of some existing features and adding new features are proposed. This will be done in 2 steps. In the first one, I will add backend code for them and in the second one, the necessary GUI will be added.

A smooth and intuitive onboarding experience is essential for any app, ensuring that users understand its features while maintaining trust and engagement. This project focuses on enhancing the ListenBrainz Android onboarding flow by making it more informative, user-friendly, and privacy-conscious. Key improvements include a dedicated Listen Submission screen to give users full control over which apps contribute listens, clear permission rationales, and fallback mechanisms for denied permissions. Additionally, a revamped sign-in screen will provide better navigation, including a bug report option for easy issue submission. These improvements are crucial for user transparency and trust. By introducing a Listen Submission screen, users can choose how and when their listening data is collected, ensuring privacy and control. Clear permission rationales and fallback handling prevent confusion and provide users with alternative ways to grant necessary permissions. The addition of update prompts and options like disabling battery optimization in settings ensures users stay updated with the latest features and optimizations effortlessly. Seamless updates and proactive issue resolution enhance the overall experience. Integrating an update prompt for Play Store and F-Droid users keeps them informed about new releases, while a "Report Bug" button on the sign-in screen streamlines feedback collection. These refinements will significantly improve user retention, ensuring ListenBrainz remains a top choice for tracking listening habits while prioritizing privacy and usability.

The sequencing technology produces the DNA sequence information of tumor cells. And cBioPortal is one of the leading web-tools which collected tumor sequencing result and provides visualization and exploring function. The tumor is not homogeneity, the mutations were accumulated when the cell divide. The different parts of a tumor can be the clone of different cells with obvious genetic distance respectively. This project aiming to construct a front end module to estimate the clonal evolutionary relationship using multi-region sequencing data.

The aim of this project is to investigate and propose a plan for separation of Servo script crate. Script crate lays in the core of the Servo and requires a large amount of memory to build. Large memory requirements make it impossible to build on 32-bit computers and slowdown development.

cBioPortal provides web resources in cancer genome research. Building a web service to provide protein alignments between ensembl and PDB sequences will help mapping mutations to protein 3D structures. Building an auto updating pipeline will help cBioPortal kept adopting the updated protein structures, and advance the cancer research eventually. The project starts from downloading human proteins in all isoforms from ensembl and blast them against all PDB sequences. The alignments will be parsed and stored into carefully designed databases. A JSON based API will be built upon the database via predefined methods in database query, and cBioPortal obtained the alignments from the exposed API. A pipeline will also be constructed to update the alignments weekly. Once new structures from PDB were released, the pipeline initiate automatically to update the alignments on the updated structures. The updated alignments were stored into the database and a regression test was applied to check the correctness on a validation set. Performance, robustness, reliability and developing feasibility were all considered in the proposal.

The project is based upon Flux Balance Analysis, which is a model used for simulating metabolism. It is used in genome-scale reconstructions of metabolic networks. This project aims at building a web-based pipeline which will help in analysis. The user will be able to submit an SBML model, a representation format based on XML helping in the biological process, select one of the analysis methods and in turn, get a result which will be produced after passing the input through the pipeline.

The pipeline will send the input to the COBRAPy microservice, which will return the result through node.js express routes and the results will be displayed via ReactJS frontend.

The overall goal is to make it possible for editors of themes to feel comfortable working directly with the theme editor. Allowing users to search for text within files and name of files, easily upload and move files with the HTML 5 grab and drop feature, and improve the user interface are the main goals for this project.

ListenBrainz has recently shifted its statistics infrastructure from Google BigQuery to Apache Spark. Apart from delivering statistics/graphs to end user, using Spark’s cluster computing, its MLlib can be effectively exploited to build an open-source music recommendation system to promote artists across the globe and not only a selected few promoted by the major labels.
