<p>The goal of this project is to implement the support for Research Object specification into Nextflow workflow framework, with the aim to improve the reproducibility and transparency of the resulting data-analysis and computational workflows based on such tool.</p>
This project is to utilize the already existing revapi.org setup and expand it to properly detect and generate documentation for api breakages in a way that help users and extension writers. When this is done it will be a key central element in Quarkus releases and used heavily across all extensions. I'll enhance to the current revapi reporting, automate revapi usage in Quarkus CI build and document and script for daily usage of revapi.
<p>The objective of this project is to develop a new Sugarizer Measure activity which will work on Android/IOS platform and browser. The Measure Activity is a tool that allows kids to indulge in "learning by doing". It provides an interface for the kids to connect with the physical world and an opportunity to view and understand through a visual and statistical representation of the physical phenomena. Through this activity, children will learn concepts related to sound.</p>

<h4>Advanced Node, Edge, Arrow Plugin Library</h4> <p>This plugin draws the desired types of nodes and arrows on a non-visible canvas. These dynamically drawn images are created in the browser as Blob type images and visualization of ccNetViz as texture.</p> <p>These pre-prepared shapes will be added to the plugin.</p> <p>The library will be able to draw the desired node and arrow graphs without compromising performance. <p>Rating facility is a fundamental part of any review system. So, the idea of the project is to add the rating feature to the present review system in CritiqueBrainz. The implementation of the idea is in accordance with discussions on CB-244 (JIRA) and IRC. The project will provide users ability to rate entities on a scale of 10. Furthermore, it will also allow to review just via rating i.e no text needed (CB-247).</p>
<h3>Synopsis</h3> <p>WellcomeML is a python package containing a set of utility functions that use machine learning for reading, processing, embedding and classifying academic text data like publications, grants, and other documents. The need for developing a new feature for expanding WellcomeML with further visualisation modules has emerged; in this specific case the objective is to create a standard interactive visualisation tool for the results of the clustering algorithm present in the library.</p>
<p>Over 100,000 people have already been genotype through DTC genetic testing however, these data live in siloes, often inaccessible to the public. {Bastian Greshake, Philipp E. Bayer, Helge Rausch, Julia Reda, openSNP: A Crowdsourced Web Resource for Personal Genomics, 2014}. openSNP seeks to solve this problem by allowing users to upload their results, where they'll be freely-available for all.</p> <p>In addition to these genetic data, openSNP's broader goal relates to all types of quantified-self (QS) information as this is of interest to genetic researchers.</p> <p>So far, openSNP allows people to link their Fitbit accounts, thereby donating their activity, sleep, and weight data to the public domain. By now, there are many more tracking devices (HTDs) around, and many of them offer their APIs. By exploiting these services, openSNP can dramatically increase the amount of QS data available in the public domain, providing a means for academic researchers and scientists to find new associations. These associations are easier to find in openSNP than similar services since a user's genetic test results, their tagged phenotypes, and HTD data are all linked to a single person.</p>
This project aims to develop a calibre plugin for bookbrainz. It will be used to update metadata of calibre books and add public collections or editions from bookbrainz directly in calibre.
<p>R has been extensively used in bioinformatics research. However, there is still no direct way to obtain Reactome’s information in R. This project aims to create the R interface for querying data from the Neo4j Graph Database and the Content Service in Reactome. Pre-built functions in the package allow users to retrieve data such as proteins, complexes, pathways, etc. related to a specific gene or entity in Reactome. Returned data would be manipulated into usable data structures for further analyses. Also, pathway diagrams and graph visualizations are provided, helping R users to explain their experimental results.</p>
The cBioPortal organization is dedicated to assisting clinicians and researchers in the analysis of complex cancer genomics data. And cBioPortal includes OncoKB annotation in it's view to provide detailed biological effect and clinical implications for each variant. Despite the availability of a standard API for annotating alterations, users without a computational background still find it challenging to annotate their variants. This project addresses this gap by first developing a pipeline to fetch a list of genomic variants from the MSK-IMPACT clinical cohort that have not been curated by OncoKB. The approach utilizes distributed parallel computing to accelerate the identification of target variants while ensuring data consistency through regular monitoring and timely updates. Then, a web interface has been designed to allow users to view and annotate these uncurated variants directly from the webpage. This interface supports searching and sorting functionalities, enabling users to find specific variants and prioritize them for OncoKB curation. The outcome of this initiative includes an automated pipeline, powered by AirFlow, for the continuous retrieval and verification of uncurated variants, alongside a user-friendly interface that facilitates the direct annotation of variants by users through webpage interactions. This project aims to simplify the variant annotation process, making it more accessible to a broader audience and further advancing the field of precision oncology.
<p>The project has been under constant development for almost a year now. In the past one year, the app has been reworked to compile with the current Android ecosystem. Users can view release information by scanning a barcode, search information about artists, releases, release groups,labels, recordings, instruments, and events , view collections, tag their audio files (to a limited extent) and donate to the MetaBrainz Foundation via PayPal. The application has been released as a beta version on the Play Store for testing purposes. This project aims to make the application stable and robust.</p>
<p>The project is based upon Flux Balance Analysis, which is a model used for simulating metabolism. It is used in genome-scale reconstructions of metabolic networks. This project aims at building a web-based pipeline which will help in analysis. The user will be able to submit an SBML model, a representation format based on XML helping in the biological process, select one of the analysis methods and in turn, get a result which will be produced after passing the input through the pipeline.</p> <p>The pipeline will send the input to the COBRAPy microservice, which will return the result through node.js express routes and the results will be displayed via ReactJS frontend.</p>
I plan to develop 10 Math games for Sugar within the GSoC’25 timeline. The development of these activities will include basic functionalities of the game in addition to other features which are not mentioned particularly like Sound and themes and sugar features like journals (to keep the changes saved for game resume features), user color schemes, toolbar, etc

The field of bioinformatics has used many different extensions to express genomics data throughout its history, most of them focusing on simplicity to work and on human-readability. However, with the recent research on big data analysis, formats that focus on performance would greatly improve the potential to work with big genomics datasets. This project aims to be a step towards discovering the advantages of the many possible formats in many possible scenarios, by making it easy to translate any one of them to another. Such an objective seems useful for: Discovering the optimal format for performance critical applications. Easy conversion from one tool to another, for bioinformatics researchers and hackers. We will achieve that by using an Internal Representation of the different possible semantic data represented in each format, that will then allow translation from one format to another. This IR will probably be built in one of the widely used standard file formats, such as Protocol Buffers or Amazon’s Ion, since these technologies are already being widely used and already have great performance and a lot of features built into them.

This project aims at adding an integration layer between OpenELIS Global2 and Odoo (OpenERP) in order to add support for Billing functionalities with the OpenELIS Order workflow. The goal of this project is to integrate OpenELIS Global2 with Odoo (OpenERP) to enable automated billing and financial management for laboratory services. This will ensure that when lab orders are placed in OpenELIS, invoices are automatically generated in Odoo, reducing manual data entry and improving efficiency.
<p>antiSMASH, a python-based tool to mine micro-organisms genomes, currently uses pyQuery to generate static HTML pages. Consequently, several difficulties are found when improvements/changes need to be performed. This library is commonly described as too verbose, implying most of the times, string concatenations and mixed code for both presentation and logic. Subsequently, it is not much intuitive. In addition, recent patch update from 1.2.9 to 1.2.10 resulted in a backward compatibility break, and as a minor patch should not raise compatibility issues, the trust in this library is somehow compromised. Template Engines overcome the majority of the issues related to output generation. They are powerful tools that allow the developers to speed up their work in an easier and much cleaner way.</p> <p>This project proposes moving antiSMASH to jinja2, a well known, widely used and developer-friendly templating language for Python. With this migration, we intend to facilitate the future development of antiSMASH as well as the onboarding of new developers to the team. Moreover, considering jinja2 enormous user-base and applications, a backwards compatibility break in a minor version is unlikely.</p>
