<p>R has been extensively used in bioinformatics research. However, there is still no direct way to obtain Reactome’s information in R. This project aims to create the R interface for querying data from the Neo4j Graph Database and the Content Service in Reactome. Pre-built functions in the package allow users to retrieve data such as proteins, complexes, pathways, etc. related to a specific gene or entity in Reactome. Returned data would be manipulated into usable data structures for further analyses. Also, pathway diagrams and graph visualizations are provided, helping R users to explain their experimental results.</p>
<p>For an open-source tool for bioinformatics like WormBase, it is essential to have thorough documentation of features and use cases. As part of this project, we will document the programmatic access and use of different data available on WormBase and create pipelines for data analysis and visualisation using various publicly available tools. We will help users with easy programmatic access to data with options to filter and refine results per their wish.</p> <p>There are multiple bioinformatics data analysis tools, both on and outside the WormBase websites. It would be helpful to integrate these tools into several pipelines for regularly used types of analyses. This would remove the need to manually plug in the output from one tool into another as the input.</p> <p>This project will be highly advantageous to users who are not familiar with the different data that WormBase provides and those looking for an easy way to quickly extract the data they need. Since we also integrate many widely used tools, it will be beneficial to the Worm community, especially pure biologists who want to analyse their data.</p>
Extend the "Chart" functionality on the Study View Page by supporting additional types of charts such as line charts and area charts. Support chart toggle functionality to allow users to select different types of charts for the particular data set. Implement "group chart" functionality to improve UX for chart analysis.
<p>The idea of implementing a solution for spam i.e SpamBrainz started in 2017. Since then, there has been progress towards it by implementing a high accuracy model in Keras called Lodbrok to detect spam. However, this model has been entirely trained offline with batches from a stored dataset. The proposed idea is to complete this integration and make spam detection automated and a thing of the past. The main parts I will focus on:<br> ● Implement online learning of the Lodbrok model using the SpamNinja system feedback as the classifier.<br> ● Complete SpamBrainz API to connect Lodbrok with SpamNinja.<br> ● Create a dedicated web-site for SpamBrainz documentation and setup needed to help new contributors and get more traction.<br> In the future, the same concept of spam detection can be extended to all other MetaBrainz projects</p>

<p>vcf2fhir is a utility to convert VCF files into HL7 FHIR format for genomics-EHR integration. The utility currently converts simple variants (SNVs, MNVs, Indels), along with zygosity and phase relationships, for autosomes, sex chromosomes, and mitochondrial DNA. This project aims to enhance the utility by adding capabilities for the conversion of structural variants (e.g. insertions, deletions, copy number variants).</p>

<h3>Synopsis</h3> <p>WellcomeML is a python package containing a set of utility functions that use machine learning for reading, processing, embedding and classifying academic text data like publications, grants, and other documents. The need for developing a new feature for expanding WellcomeML with further visualisation modules has emerged; in this specific case the objective is to create a standard interactive visualisation tool for the results of the clustering algorithm present in the library.</p>
<p>AOM (Accessibility Object Model) is a JavaScript API that allows for modifying an accessibility tree like DOM. In this project, AOM phase 1 & 2 is implemented.</p> <h3>phase 1</h3> <p>The accessibleNode property is added to DOM Element. The properties of AccessibleNode correspond to ARIA attributes one-to-one, and web browsers can modify accessibility tree via this property. Note that if both an AccessibileNode property and its corresponding ARIA attribute are present, the AccessibleNode property overrides the ARIA attribute.</p> <h3>phase 2</h3> <p>AccessibleNode interface is derived from EventTarget so that accessibility input events and assistive actions become able to be processed via AccessibleNode. This enables web developers to check whether users are using an assistive technology or not, and this may leads to discrimination against some users. So, web browsers should ask users for permission of listening for accessiblity events before propagating those events to AccessibleNodes.</p>
The current proposal deals with the task of document similarity utilizing dense text representations. Furthermore, it leverages topic modelling to investigate potential non-informative sets of words which could be removed in the preprocessing phase. The latter step will improve training time and hopefully will increase performance on the document similarity task. The task occurred from the need of matching Github issues with the relevant Jenkins logs in order to correlate ci pipeline errors with prior identified issues.
The objective is to add an Export/Import framework in Music Blocks (v4) for exporting/importing projects and multimedia like canvas drawings, music and animations of the canvas art and music.
<p>We have tons of testing jobs for a push but we don't want to run each of them, as they are time consuming and requiring hardware resources. The SETA (Search for Extraneous Test Automation) is a tool to help us find out which test job is necessary for detecting the failures. To make it more maintainable and more reliable, we need to re-write SETA and we may want SETA to support Taskcluster as well. Furthermore, we want Taskcluster can use SETA to schedule job and add document for SETA.</p>

It promises to increase transparency, provide reproducibility by reusing scientific datasets and increases trust in the scientific collaboration. Blockchain fits the mindset of open science because of its transparency and decentralized nature.</p> <p>This project aims to create a Hyperledger Composer/Fabric based "Scientific Journal" which could be used to share all the research objects that were produced during the research. These objects (Docs, Videos, Images, Code, Data sets) will be stored in a decentralized manner using IPFS (Inter-Planetory File System).</p>
<p>Perfherder is the dashboard which monitors and analyses performance tests run against Mozilla products. Currently, Perfherder provides aggregated results and graphical visualization of various test suites, but not for the individual test numbers that are used to generate them. For tests where there is a large natural variation in these individual numbers, it can be difficult to determine if there is a regression when the summarized values change because there could be many different underlying reasons for that. For these cases, a detailed view of the individual test results would be extremely helpful.The project will be about creating an easy-to-use web interface for visualizing this data that integrates well with the existing Perfherder views.</p>
<p>The project aims at developing a feature wherein the template developers can sign the templates (to authenticate the source) they developed. The contracts derived from the templates can be then signed by the parties involved in the agreement (to authenticate the signatories).</p>
<p>This project proposal is based on the “Improve the Customization of Plone Listings” -idea listed on project ideas gathered by the Plone community. As stated in the suggestion, Plone Mosaic add-on currently lacks a way to display customized listings on pages. Customizable listings and search pages are stated to be two often requested features. My proposal is to start solving this problem by allowing users to customize the content of tiles with same WYSIWYG-functionality as already used in mosaic.</p>

<p>MetricsGraphics is a great data visualization library. We hope to add natively support brushing and zooming feature (this part can also be used to create an overview plot) and provide some API to allow highlighting some data points. And we will also make some changes in the hover and click event to make it easier to create a tooltip.</p>
<p>PyQuotient are Python bindings to libQuotient, a Qt-based library to make client applications for Matrix and. The proposal includes also a basic Matrix client application in Python using PyQuotient.</p>
<p>I will be adding and refining existing features to Firefox Devtools' CSS Grid Inspector tool. One major feature I will be working on is the grid outline tool. This tool allows for developers and designers to interact with a CSS grid layout highlighted by the CSS Grid Inspector. It gives users the ability to visualise grid cells, areas, positioning, and line names in an intuitive way. This feature will be shipped inside the new layout panel with Firefox Developer Tools.</p> <p>I initially implemented this feature as part of the Undergraduate Capstone Open-Source Program for an applied studies course during the Spring 2017 semester. Although it has come a long way, it still needs polishing.</p>
To identify possible relations between gene variants, phenotypes, and diseases - an ideal way would be a multi-model approach that involves: • Supervised learning methods to discover diseases associated with combinations of gene variants and clinical features. • Also unsupervised learning methods like clustering to understand the underlying patterns among diseases that went unnoticed before. This could be a strong evidence-based approach for clinical treatments.
<p>Presently, CritiqueBrainz uses <strong>python-musicbrainzngs</strong> to show search results and fetch information of selected entities. <strong>python-musicbrainzngs</strong> then uses the <strong>XML Web Service</strong> which returns the requested results. This is not very slow but some pages on CritiqueBrainz require a lot of MusicBrainz data, which takes very long time to retrieve. My project aims to speed up CritiqueBrainz by using the MusicBrainz database directly to fetch the entity information.</p>
